More recently, following the example set by the X-Men films, Cerebro has been replaced by Cerebra (referred to as Cerebro's big sister), a machine the size of a small room in the basement of Xavier's School For Higher Learning. Though designed to resemble the movie version of Cerebro, Cerebra is much smaller than the films' version. It resembles a pod filled with a sparkling fog that condenses into representations of mental images. After it is discovered that Terrigen is toxic to mutants and Storm's X-Men move to Limbo, Forge programs Cerebra into the body of a Sentinel and uploads her with the capability to showcase human emotion.

Sophie was both inexperienced at using Cerebra and was high on the mutant-enhancing drug "Kick"; however, it was revealed that it was not the strain of using the machine, nor the drug, that was responsible for her death, but Sophie's own sister Esme, who also used Kick to power her own abilities, seize control of the Cuckoos temporarily, and manipulate Sophie into her death. When Cerebra detected the sudden appearance of six hundred new mutant signatures in Tokyo, Storm sent Colossus and his team of young mutants – composed of Anole, Ernst, Glob, and No-Girl – to investigate, only to learn that the signatures was the work of the Sugar Man who had genetically engineered six hundred mutant embryos in total isolation from the Terrigen Mists and planned to send them to the future, where they would be safe from the M-Pox caused by the Mists and would grow to become the next generation of mutants, with him as their leader. Sugar Man was about to teleport the ark and himself to the future when Colossus and the young X-Men arrived. Their interference resulted in Sugar Man being separated from his ark and their teleportation along the ark to the future. Soon afterwards, the X-Men arrived and, upon discovering what had happened, used Cerebra to track and follow Colossus and his team through the timestream.

While escaping the explosion, Archangel spots the Leper Queen and informs Cyclops. Once Boom-Boom, Hellion and Surge are kidnapped, the Stepford Cuckoos use Cerebra to track them down. Hellion and Surge are injected with the altered Legacy Virus and teleported out just as X-Force storm the Leper Queen's base. As Wolverine questions the Leper Queen, Cyclops informs him that Cable has been found and X-Force is being sent after him.

In order to calm Logan, Jean assists Logan's travels to Manhattan where in his timeline, Daredevil, She-Hulk, and Moon Knight had been killed by Enchantress and Electro. While Punisher managed to kill Electro, he was stabbed by Kraven the Hunter. Cerebra then teleports Logan and Jean to Connecticut where Pym Falls would be established in Logan's timeline.

In the ongoing Cable series, set in 2043, an older Cannonball arrives when Cable is badly hurt and unable to time travel. Solicitations of the comics refer to Cannonball as Cable's "old war buddy." When Cassandra used Cerebra and focused on all the mutants, the pieces of Xavier's mind were brought back together; at the same time, Jean Grey telepathically attacked, successfully defeating Cassandra, and forcing her out of Xavier's body. Without a body, Cassandra became pure psychic energy, bodiless and blind. Emma Frost tricked Cassandra into returning to what appeared to be her old body, which was in reality the alien polymorph "Stuff." Cassandra's essence entered the body and was locked into a self-repeating program in the synthetic brain.

Professor X can project his astral form into a psychic dimension known as the astral plane. They then decide to move to Westchester. While Wolverine leads the X-Men against Cyclops in Utopia; in Westchester, Husk quits the school staff and Kitty Pryde organizes a school dance. Broo visits the church where Oya goes, noticing changes in her personality, and finds out that the Hellfire Club kids are manipulating her mind and planning an attack against the school, aided by Glob Herman. While the Stepford Cuckoos notice new lights emerging in Cerebra and celebrate the appearance of new mutants, Broo's light disappears, as he is shot in the head.

Xavier eventually frees himself of the helmet and confronts Quentin, calling his thought-proof helmet and his plans of revolution "flimsy". However, the altercation is not officially ended until the Stepford Cuckoos, led by Sophie, use Cerebra and a dose of mutant drug Kick to boost their shared powers. They blast through to the grounds and confront Quire, who confesses that his motivation for the ordeal was to impress Sophie, to whom he is attracted. This uniformly disgusts the Cuckoos, who mock his motivations and defeat him with a massive telepathic shockwave.

The Guard fought the X-Men until they were able to show the truth to the Imperial Guard. Angered at Cassandra's treachery and realizing the danger she posed, the Imperial Guard fought Cassandra, who defeated them and headed into the mansion. She had planned on using Cerebra to eliminate all mutants. However, Jean Grey (who was becoming increasingly powerful due to a manifestation of the Phoenix entity) was able to split Xavier's consciousness into pieces and store a little part of him in every single living mutant mind.

The Avengers follow suit, using Rachel Summers to operate Cerebra, but they discover that Hope has masked her trail, unaware that Rachel is working as a double agent for Cyclops. Captain America and Wolverine then get into an altercation aboard the Quinjet over how to handle Hope should they find her, with Wolverine believing that she must be killed, and he is ejected from the plane. Wolverine is rescued by Hope, who asks for his help to reach the Blue Area of the Moon. Meanwhile, in space, Thor and the Secret Avengers are defeated by the Phoenix.

Storm, Ice Man, Anole, Glob Herman, Ernst, and Cerebra (who is implanted into a Sentinel) try to defend, while Forge creates a failsafe shield. Back in NYC, Jean Grey is disgusted when she sees humans attacking an Inhuman, thinking he is a mutant. She uses her powers and her current boyfriend Chris is horrified that he is dating a mutant. She then meets with Old Man Logan and convinces him that since he is from a different timeline he won't kill the X-Men in this dimension and she'll do whatever she can to protect him from himself.

The Secret Wars storyline features a new "E is for Extinction" miniseries that is part of the event. Its domain on Battleworld is Mutopia. Revisiting the first story arc from Grant Morrison's run on the Marvel Comics title New X-Men, Professor X is holding a gun to his head, ready to shoot himself in order to prevent the twin sister he killed in the womb from make her way to Cerebra (in order to take over his mind). Unlike in the main continuity, where Xavier’s bluff is successful, Xavier is forced to actually kill himself in this timeline.

It is here where Crossbones, and the rest of the villains with him, killed Wonder Man before Crossbones was stepped on by Giant-Man who also crushes Vulture with his hand. When Wasp was killed after shooting down Hobgoblin, Giant-Man was devoured by the Moloids that emerged from the ground when Avalanche shook the area around Giant-Man. Again not assured, Jean and Cerebra teleport Logan to Westchester County, New York where Logan was tricked by Mysterio into killing the X-Men. As Jean manages to assure Logan of no invasion, she takes Logan to Madripoor where he is greeted by Puck, Hawkeye, Steve Rogers, and Jubilee.

Arriving a thousand years into Earth's future, the X-Men found themselves in a destroyed New York City. The X-Men soon found their young members, but Colossus wasn't with them anymore, and they were somewhat different as they had arrived some time before Storm's team. They were in possession of the ark containing the mutant embryos and were also protecting it. When the older X-Men asked what had happened to Colossus, Cerebra warned them of the incoming threat: the Horsemen of Apocalypse which was composed of Deadpool, the Venom Symbiote, a female version of Moon Knight and Colossus himself after he had taken the place of Man-Thing.

Upon meeting their leader Storm, Bogan tried to take control of her and was unsuccessful. During this incident, Bogan briefly gained full access to the X-Men’s Cerebra, which succeeded with the help of Bogan’s telepath slave, Rachel Summers, a former X-Man herself. The X-Men didn’t learn about her involvement before coming into conflict with Bogan once again, this time in Valle Soleada, California, which Bogan sought to turn into his own private hunting preserve, believing that no one would ever find him there.

In Chris Claremont's X-Men: The End storyline, which takes place some 20 years ahead of standard X-Men continuity, Cerebro has been replaced in turn by the disembodied brain of Martha Johansson, a human psychic who was introduced during Grant Morrison's run on the X-Men. In the video game X-Men Legends, Cerebro is identical to its appearance and usage in the X-Men film. Jean Grey and Emma Frost use the device at one point to attempt to return Professor X's mind to his body. In X-Men Legends II: Rise of Apocalypse, it was destroyed along with the rest of the mansion, but Forge mentioned plans on building Cerebra to replace it.

During the events of the 2010 "Second Coming" storyline, Frost acts as moral support to Scott as well as the prime means of communication between Scott and his Alpha Roster of X-Men.Uncanny X-Men #523 When Rogue becomes aware that she has an empathic connection to Hope, she contacts Frost for help, Frost finds that the bond is not telepathic in nature. Along with all the other telepaths among the X-Men, Frost is affected by the psionic backlash when Bastion shuts Cerebra down and informs Scott that Ariel has died in a missile strike.X-Men: Legacy #235 Frost takes part in the battle on the Golden Gate Bridge and watches with concern as Hope manifests the Phoenix Force energy signature.

As a new generation of mutants begins maturing across the globe, a long-lost Master Mold A.I. and Sentinel production facility in the jungles of Ecuador is uncovered by a mysterious woman called Cassandra Nova. She uses the last surviving relative of Bolivar Trask to gain control of the wild sentinels and has the man order the Sentinels to massacre the entire population of the mutant nation of Genosha. However, Cassandra Nova's presence shows up on the newly created mutant detection machine Cerebra, created by Beast, leading to Cyclops and Wolverine finding Cassandra and defeating her. But it's too late, as the nation of Genosha falls to the deadly might of the Sentinels and nearly the entire population of the island state is killed off.

X-Men 2099 #20-21 Bloodhawk then finds Meanstreak and Krystalin (saving the latter from another fall) and travels with them to California to raid the Theatre of Pain's Floodgate facility and save the other X-Men. They successfully defeat the Theatre, and once again part ways, as the X-Men are hired as the protectors of the new mutant city-state Halo City.X-Men 2099 #24-25 At some time during the X-Men's stay at Halo City, Bloodhawk is captured and taken to the Oasis, a paradise created by Ryu Kobolt, a past friend of Cerebra. Kobolt had built the Oasis to bring together a chosen few downtrodden citizens, who would be put into cryogenic stasis for 250 years, during which time a barrage of chemical warheads would destroy all other life on the planet.

As the X-Men search the rubble, they find former X-Men villain and teacher Emma Frost as one of the survivors, having survived the Sentinel onslaught thanks to her body undergoing a new secondary mutation. At the X-Mansion, Beast investigates the biological origins of the powerful enemy they have just captured, while also revealing the possibility of mankind's genetic extinction within the next few generations. When Cassandra suddenly overcomes her imprisonment and effortlessly makes her way to Cerebra (in order to take over Charles Xavier's mind), Emma Frost (who moments before the battle began had left the X-Mansion, intent on revenge against humans for the genocidal Sentinel attack on Genosha) shows up again to snap Cassandra's neck. But Emma arrives too late, as Cassandra has swapped bodies with Xavier and shoots him (now in Cassandra's body) to keep Xavier from revealing what has just happened.

Coming off the heels of the "Assault on Weapon Plus" storyline, Jean Grey, Beast, and Emma Frost leave the X-Mansion while Xorn forces the newest member of the "Special Class", Dust, to attack Professor X and destroy Cerebra. Confronting Xavier, Xorn imprisons Dust in a jar to keep her from helping the professor, and then removes his mask, to reveal that he is Magneto in disguise. Magneto, enjoying the lack of progress Xavier has made in improving mutantkind's lot since his "death" (partly due to his manipulations), has begun to teach his militant anti-human philosophy to the Special Class while indulging in the mutant-power enhancing drug Kick, supplied to him by his helper, Esme of the Stepford Cuckoos. He also reveals that he (Magneto) has been responsible for restoring Xavier's mobility via reprogramming the nanite Sentinels inserted into Xavier's body by Cassandra Nova and shuts them down and places the once more crippled Xavier in a glass tank, in a state of suspended animation.
