In 2004 came The Human Equation. As on Into the Electric Castle, there are several singers, each playing their own role. With The Human Equation, Ayreon turned away from the usual science fiction and fantasy themes with a seemingly semi-normal psychological theme. Starting in 2004, after changing from Transmission Records to InsideOut, Arjen began rereleasing his Ayreon catalog on the new label, with enhancements ranging from basic (The Universal Migrator, issued as a two-disc set instead of two separate albums) to drastic (Actual Fantasy, "Revisited" with completely re-recorded drums, bass, synth and flute).

During the recordings of The Human Equation from 2003 to 2004, Lucassen suffered from "increasing lower back problems". The Doctors gave him an MRI examination revealing he was suffering from a hernia; he had his examination filmed in order to use it for a video shoot, "as the 'Me' character [from The Human Equation] would also have needed a scan after his car accident". Lucassen has suffered from permanent anosmia since 2007. The same year, he sank into a depression which required medical help, due to the disease, his constant work over the last years, and his recent divorce with Verduijn resulting in him living on his own.

In 2003, Bovio responded to a "casting call" by Dutch musician Arjen Anthony Lucassen for relatively unknown singers to be featured on one of his albums. Lucassen then chose her to play the character of Wife in his Ayreon album The Human Equation, released in 2004, which became Lucassen's best-selling album at the time. She was later featured on a new version of "Waracle" on the 2005 Special Edition release of The Final Experiment. She was also the live backing vocalist of Star One during their tour in 2003, and played the character Morgana in two Gary Hughes concept albums. She was the lead singer of a power metal band called Karma.

The Human Equation is the sixth album from the progressive rock project Ayreon by Dutch musician Arjen Anthony Lucassen, released on 25 May 2004 via Inside Out Music. As with other Ayreon albums, it features guest appearances from several musicians previously unrelated to the project, including James LaBrie of Dream Theater, Mikael Åkerfeldt of Opeth, Eric Clayton of Saviour Machine, and Devin Townsend, performing music arranged and written by Lucassen. As with nearly every Ayreon album, it is a concept album with each character being portrayed by one singer. However unlike previous albums, The Human Equation is not a sci-fi story but take place almost entirely in the mind of a character called Me (played by LaBrie) who is in a coma after a car accident, with each song consisting of one day spent in coma.

Drummer George "Jolle" Atlagic joined Finnish glam legends Hanoi Rocks in 2008. In November 2003, Marcela was invited by Arjen Anthony Lucassen to perform vocals on Ayreon's album The Human Equation. Two years later the band released their second studio album, This Sonic Landscape, a fusion of many music genres, including progressive rock, jazz, ambient music and goth rock. In 2014, Human Equation acquired license rights for Funcom's Black Watchmen intellectual property (IP), which is a part of The Secret World universe. The company intended to create a permanent alternate reality game with the Black Watchmen license as well as an accompanying comic book. The license was eventually transferred to a new start-up company called Alice & Smith and crowdfunding for the game started in 2014. On September 13, 2014, the game was successfully funded on Kickstarter.

Later in 2015, Van Giersbergen collaborated again with Lucassen, portraying the character of Fear in the musical The Theater Equation, consisting of three shows of a semi-staged version of the Ayreon album The Human Equation (Mikael Åkerfeldt originally recorded the vocals for Fear on the album). In February 2016, she released a collaboration album with the Icelandic band Árstíðir called Verloren Verleden. On 1 December 2016, she announced the creation of her new band, named VUUR, with musicians coming mostly from The Gentle Storm live band. Their debut album was released in 2017.

The EP features two tracks from 01011001, one from The Human Equation and an Alice Cooper cover (Elected), with vocals by Arjen and Tobias Sammet. On 16 September 2008, Arjen announced in his official website the release of Timeline, his second compilation album, that will reunite selected songs from all Ayreon albums and an unreleased one in three CDs and a DVD. The album was released on 7 November 2008 in Germany, Austria and Switzerland and all of the EU on 17 November 2008. It was released in America on 13 January 2009.

The Theory of Everything was released on 28 October 2013. In 2015, The Human Equation was performed in its entirety live in an unofficial full-scale theatrical production called The Theater Equation, with Lucassen making an appearance and helping promote the project. It was performed four times, all at the Nieuwe Luxor theater in Rotterdam between 18 and 20 September. Although produced as an unofficial series of performances, it was recorded and released in June of the following year as an official Ayreon release, The Theater Equation, produced and mixed by Lucassen himself.

The Human Equation is one of the few Ayreon albums in which Lucassen did not write all the lyrics (the others are Into the Electric Castle and The Theory of Everything): Townsend wrote all lyrics for his character Rage, while Heather Findlay of Mostly Autumn and Devon Graves of Deadsoul Tribe also wrote some of the lyrics for their characters, Love and Agony. The albums marks the first collaboration between Lucassen and Bovio, selected by Lucassen via an internet female singing contest to play Wife. The following year, Bovio and Lucassen created together progressive/symphonic metal band Stream of Passion.

In "The Truth Is in Here", Mr. L was referring to several Ayreon stories, including the stories of The Final Experiment, Into the Electric Castle and The Human Equation. In the booklet, "Our Imperfect Race" explains that "In their ongoing search for extraterrestrial intelligence, SETI finally has detected a signal that could be some sort of binary code. Is it an alien life form trying to contact us, or just a freak coincidence?". This is a reference to 01011001, where The Forever, a fictional race featured in several Ayreon albums, sends a distress signal under the form of a binary code.

Two years after the dissolution of Saviour Machine, in 2015, Clayton committed to playing at Ayreon's Theater Equation shows in Holland in September, reprising his role as "Reason" from the 2004 album The Human Equation. In 2018 he finally returned to music properly, starting a new band called Eric Clayton And The Nine for a European tour. The band consists of Eric and five Dutch musicians, performing the early Saviour Machine repertoire. In 2020 Eric releases his first solo album called 'A Thousand Scars', written together with his brother, Adam Pederson, Ludo Caanen and Twan Bakker.

"Loser" is a song by Arjen Anthony Lucassen's progressive rock/metal opera Ayreon, originally released under the title "Day Sixteen: Loser" as a part of the 2004 album The Human Equation. It is the fifth track of the second disc, and the sixteenth track of the overall album. It was later released as the fifth single by Ayreon under the new title "Loser"; this version, very different, features several new musicians. In the original version, lead vocals are provided by Mike Baker from Shadow Gallery, who is playing the character Father in his only album appearance.

Among the bands of the late 1990s who managed to bring innovation to the Dutch Ayreon (a project by Arjen Anthony Lucassen) and the Swedes Pain of Salvation. Ayreon focused on theatrical and melodramatic rock operas Into the Electric Castle (1998) and The Human Equation (2004), performed by many different members of prominent metal bands. Heather Findlay contributed to Arjen Lucassen's 'Ayreon' project on The Human Equation album in 2004, singing the part of "Love". Jennings left the band at the beginning of 2006 to pursue his own musical ambitions and formed his own band, Breathing Space, as well as contributing to projects by other artists and even becoming a Music Technology teacher at Huntington School, a local comprehensive school. He recruited then-Mostly Autumn backing vocalist Olivia Sparnenn to sing lead vocals and the pair, along with various other musicians recorded three different albums. Despite his return to the Mostly Autumn fold in 2008, Iain remained a member and core songwriter in Breathing Space.

Between September 18 and 20, 2015, a live version of The Human Equation, directed by Lucassen's former manager Yvette Boertje and featuring most of the original album's singers and musicians, took place for four shows. Although he was not involved in the creative process, Lucassen appeared at the end of each show, and acted as producer and mixer for the DVD/live album, entitled The Theater Equation and released on June 17, 2016. On October 6, 2016, Lucassen's next project was announced to be a new Ayreon studio album. After revealing the cast one by one during the following months, he revealed its cover art and title, The Source, on January 19, 2017.

Lucassen and Bovio had previously collaborated in Ayreon's album The Human Equation, for which Bovio (then in band Elfonía) was selected by Lucassen via an internet female singing contest. Lucassen then decided to create a new band with her as lead vocalist, and selected other little-known musicians to form the rest of the band: van Stratum, keyboardist Alejandro Millán (from Elfonía as well), guitarist Lori Linstruth, and drummer Davy Mickers. Because the musicians in the band lived thousands of miles apart, Lucassen composed the group's 2005 debut album, Embrace the Storm, over the Internet, with Bovio writing all the lyrics. A live album, Live in the Real World, featuring songs from Lucassen's other projects Ayreon and Star One, was released the following year.

After remixing "Star Child" from his Star One album Space Metal in Pro Logic, and "Day 11: Love" from The Human Equation in 5.1, Arjen was very motivated and excited about making an entire album in 5.1. With a switch in record companies to Inside Out, there came a reprinting of all previous Ayreon albums; this proved an attractive opportunity to promote Actual Fantasy, the lowest-selling and most often overlooked Ayreon recording.Actual Fantasy album page Originally, Actual Fantasy was recorded with a digital drum computer. Ayreon Universe – The Best of Ayreon Live, alternatively known as Ayreon Universe – Best of Ayreon Live or simply Ayreon Universe, is a live album and DVD/Blu-ray by Arjen Anthony Lucassen's progressive rock/metal rock opera project Ayreon, released on March 30, 2018. Unlike Ayreon's first live album The Theater Equation, which was a stage performance of the album The Human Equation, Ayreon Universe was performed as a traditional concert, with two additional songs from Star One, another project by Lucassen. It was recorded during a series of concerts in September 2017, which were the first ever official Ayreon concerts, although The Theater Equation was released (but not performed) as an official Ayreon product. The performance featured 16 singers, all of whom had previously worked together with Lucassen on his studio albums.
