The cast found out a couple of weeks before filming the episode that parts would be in animation. The animated portions were produced with Zoic Studios. Over an eight-week period, the studio defined the primary Fringe characters into their animated counterparts, and used footage of the actors and fight scene choreography to provide motion for the characters. The animators used a stand-in for Nimoy so that he did not have to fly to Vancouver from Los Angeles.

"Snakehead" was written by co-executive producer David Wilcox, who had also written the season's third episode, "Fracture". The episode gave television director Paul Holahan his first directional credit for the series. The episode featured one-time guest appearances by actors Tzi Ma as Ming Che, Colby Paul as Matt Jarvis, Ingrid Torrance as Elizabeth Jarvis, and Jack Yang as Tao Chen. The episode's visual effects supervisor, Andrew Orloff of Zoic Studios tried to make the parasitic worms look as real as possible.

The con chair was Tim Miller. The theme of the convention was "Fentastic Four," a play on words in recognition of this being FenCon's fourth year in existence.

The popularity of Serenity has resulted in several cameo appearances in other science fiction works. The collaboration led to more consistency between the live-action and digital effects representations of Serenity than is usual in science-fiction works. Two contiguous sets were built, between them containing the entirety of the ship's interior, which provided several advantages to the cast and crew during filming. The digital model of the ship was created by Zoic Studios, who also developed methods to digitally replicate live-action filming techniques, a first for television. These allowed digital renderings of the ship to blend in with the documentary/found-footage filming style of the live-action scenes.

The Proterozoic Eon extended from 2500 mya to 541 mya (million years ago), and is the most recent part of the Precambrian "supereon." The Proterozoic is the longest eon of the Earth's geologic time scale and it is subdivided into three geologic eras (from oldest to youngest): the Paleoproterozoic, Mesoproterozoic, and Neoproterozoic.

Whedon also wanted to quickly establish how much space there was aboard the ship, and how its rooms sat in relation to each other, to avoid the impression that there were "1,400 decks and a holodeck and an all-you-can-eat buffet in the back." He wanted a ship that looked and felt like it was used and lived in, to the extent that he claims "One of the first things I thought was, 'I'm gonna have a ship with a toilet,'" which appeared as a pull-out drawer in Mal Reynolds' cabin in "Serenity". I got to shoot the elements myself and had more control over them." Another VFX supervisor from Zoic Studios, Andrew Orloff, believed the episode's special effects were possibly the most difficult of the season. He wrote, "Originally, it was supposed to be a practical effect but they couldn't get it to fall in a natural way, so what we had to do was shoot the practical elements in pieces and we put them all together and timed all those plates and ended up rebuilding a significant part of it and tying it all together in CG. So we took a cyberscan of the guy's body, and on top of all the practical elements we used as a base, we had a matte painting, a reveal matte painting of the cracks that ran through the body, 3D particles of large chunks of ash falling out, 3D particles of small ash bits floating down, residual dust flying off of it and, at one point, his head falls off and crashes to the ground as ash. So we had to do a full-CG head and tumble it down the body.
