By this event, which occurred on 9 February 1831, Dr. M'Crie was bereaved of a close affectionate intercourse which he had for years enjoyed with a most congenial heart and intellect, and saw himself fated to hold onward in his course, and continue the "good fight," un-cheered by the voice that had so often revived his courage. At this time he was living on the south side of Edinburgh at 13 Salisbury Place. After he had rallied from the unexpected blow, Dr. M'Crie was employed in what was called the "Marrow Controversy," which, notwithstanding the uncouth title it bore, had for its object the vindication of the important doctrine of justification by faith against Arminianism. This was followed by the Anti-patronage controversy in 1833, a subject which the Kirk of Scotland had never lost sight of since the time when patronage was first imposed upon it, and which was now fast ripening into such important results as neither friend nor enemy could anticipate.

Evidence has been found that 10–20% of the total carbon fixed in the fruit can be produced by photosynthesis in the developing fruit of the normal U phenotype. The u genetic mutation encodes a factor that produces defective chloroplasts with lower density in developing fruit, resulting in a lighter green colour of unripe fruit, and repression of sugars accumulation in the resulting ripe fruit by 10–15%. Perhaps more important than their role in photosynthesis, the fruit chloroplasts are remodelled during ripening into chlorophyll-free chromoplasts that synthesize and accumulate lycopene, β-carotene, and other metabolites that are sensory and nutritional assets of the ripe fruit. The potent chloroplasts in the dark-green shoulders of the U phenotype are beneficial here, but have the disadvantage of leaving green shoulders near the stems of the ripe fruit, and even cracked yellow shoulders, apparently because of oxidative stress due to overload of the photosynthetic chain in direct sunlight at high temperatures.

Even as a student he showed those opposite traits of character, for which he was noted all through life: a courage ready to overcome any obstacles and fearing no consequences in the defence of right, with at the same time an unobtrusive, almost shrinking nature; a very comprehensive knowledge of men and affairs together with a dread of showing it. During this period he became acquainted with Joseph Widmer, a fellow-student, the acquaintance ripening into a lifelong friendship. Through the influence of Widmer, Gügler, who had become undecided as to his future career, took up the study of theology, which both pursued at Landshut under Sailer and Zimmer. Shortly before his ordination to the priesthood he was appointed professor of exegesis at the lyceum in Lucerne. After he had received Holy orders, 9 March 1805, at the hands of Testa Ferrata, the papal legate, he was made a canon of the collegiate church of St. Leodegar (Saint-Léger), retaining his position as professor of exegesis. Later he also taught pastoral theology, and 1822-24 acted as prefect of the lyceum.
