In 1643 Theyer was in Oxford, serving in the king's army. Wood says he became a Roman Catholic about this time. His estate was sequestrated by the parliament, who pronounced him one of the most 'inveterate' with whom they had to deal. His family were almost destitute until his discharge was obtained on 4 November 1652.

After the taking of Landsberg and Frankfurt, the king, anticipating that Tilly would advance towards these places from Neuruppin via Küstrin, ordered that the bridge that which was situated in Küstrin (which would allow armies to march over the Oder) be destroyed. Küstrin was a part of the Electorate of Brandenburg, and the Prince-Elector of Brandenburg, George William – the king's own brother in law – felt that his neutrality had been violated and proved difficult to deal with because of this. In addition to his sister being the Queen of Sweden, George William was the vassal of Gustavus' cousin and most inveterate foe, Sigismund III Vasa, in his capacity as duke of the Duchy of Prussia. George William's father had paid homage to Sigismund, and he would later do fealty to his son.

But Huyayy was to become the most inveterate enemy of Muhammad, to the point where ibn Hisham, Muhammad's biographer, calls him the enemy of Allah. In summer 625, Muhammad went to the Nadir quarter to ask them to contribute towards the army, secondary to Umayya's killing of two men from Banu Kilab. Huyayy agreed to give it to him, but as Muhammad was waiting by the wall of one of their houses their plan to assassinate him became apparent, he hurried away along with his companions and returned to Medina. When his followers asked him why he had left in such a hurry, He replied that the Angel Gabriel had warned him that Huyayy ibn Akhtab was urging the Jews to kill him and that 'Amr ibn Jahsh had volunteered to drop a rock onto his head.

Following his departure from government, Newdigate’s debts increased as did his quarrels with his own family. He had a particularly poor relationship with his older son, whom he described in his own will as "my most inveterate and implacable enemy" His children petitioned in 1701 and again in 1703 to have him declared as insane but were defeated in court, Newdigate’s outrage at this turn of events was embodied into a pamphlet that he put out that while attention-grabbing, did a poor job of turning public opinion in his favour. He remarried in 1703 to the chagrin of his family, to Henrietta Wiggington, but was not able to produce any more surviving offspring. Newdigate died on 4 January 1710 in London and was put to rest in his ancestral burial grounds at Harefield, passing all of his debts onto his eldest son.
