The Warblers lose to New Directions, but while Kurt is very disappointed, Blaine tells him that even though they lost, in reality, they won each other which makes losing Regionals worth it. After Kurt transfers back to McKinley, he invites Blaine to be his date at his junior prom in "Prom Queen"; both are shocked when Kurt wins Prom Queen due to having received an overwhelming number of unwanted write-in votes in the secret balloting. Karofsky, the Prom King, leaves to avoid dancing with a guy in the traditional dance between King and Queen, and Kurt dances with Blaine instead. After Kurt returns from Nationals in New York, he and Blaine admit their love for one another.

He ends his relationship with Rachel by egging her in the McKinley High parking lot along with his fellow members of Vocal Adrenaline, humiliating her. In the episode "Prom Queen", he returns, after having flunked out of college, in an attempt to befriend Rachel again, claiming that his biggest regret was choosing Vocal Adrenaline over love. He joins Rachel, Sam and Mercedes, who have teamed up to go do "prom on a budget", at the McKinley junior prom; however, after getting into a fight with a jealous Finn, he's kicked out of prom. He sets up a consulting business to help show choirs with their performances; his first client is New Directions.

After accepting the fact that his relationship with Summer was over, Seth started dating Alex Kelly (Olivia Wilde), a girl with whom he temporarily worked at The Bait Shop in Newport Beach.

When Santana Lopez (Naya Rivera) convinces Sam that Quinn cheated on him with Finn, he breaks up with her and begins dating Santana, though she later dumps him when she announces that she has fallen in love with Karofsky. Sam's father loses his job and their house is foreclosed on, forcing the family of five to live in a single motel room; he hides this from the glee club until it comes out in "Rumours". When Rachel and Mercedes Jones ask Sam to take them to the junior prom, sharing in their "prom on a budget" scheme in "Prom Queen", he agrees. In the season two finale episode "New York", Sam hugs Mercedes after the New Directions finishes performing at the Nationals competition.

The movie Mayor West is watching on the television is Romancing the Stone. The music played in the background during the black people's parade is taken almost verbatim from the film adaptation of the 1975 musical The Wiz where, in the final number of the film, they sing "Brand New Day" when it came to the absence of most of the Quahog Police Department. The two songs playing in the background at the junior prom are "Hold On to the Nights" by Richard Marx and "Why" by Annie Lennox. The music used in the background and the academy's logo when Peter, Quagmire and Cleveland are entering the police training grounds is a reference to that used in the Police Academy.

It took several attempts to animate it correctly. The gag of Meg's Junior Prom date killing his brother in order to escape from their planned date was included in the first draft for the episode, as made by Kirker Butler. A scene featuring Peter, Cleveland, Mort and Quagmire drinking coffee in the booth, waiting for one of them to act irrationally due to Joe adding a substance into their drink, was cut from the broadcast for timing purposes. A deleted scene had been made for the episode, which showed one of the characters present in the booth after Joe added a substance into their drink, turning into a lizard-like creature from Jurassic Park, but the gag was never used.

Wounded by Quinn telling her that the two of them are back together, Rachel writes an original song for Regionals, "Get It Right", and when New Directions wins, is named the club's competition MVP. Just before junior prom, Jesse returns, having flunked out of UCLA, and Rachel invites him to the prom with her, Sam and Mercedes (Amber Riley). Jesse and Finn are kicked out of the prom when Finn picks a fight with Jesse over his attentions to Rachel on the dance floor, which effectively ends Finn and Quinn's campaign for prom king and queen. Finn ultimately breaks up with Quinn when he realizes he has a deeper connection with Rachel, despite the fact that she and Jesse seem to be a couple again.

When New Directions plans a benefit concert, Mercedes allows her performance slot to be moved to a less desirable place in the program; club member Lauren Zizes (Ashley Fink) is surprised by her failure to stand up for herself, and offers to be her agent, suggesting that she make diva-like demands to ensure they appreciate her talent. Ultimately, Mercedes takes the closing slot from Rachel by performing an overwhelming rendition of Aretha Franklin's "Ain't No Way" so good that Rachel doesn't even try to follow it. Mercedes attends the junior prom as part of a group with Rachel and fellow New Directions member Sam Evans (Chord Overstreet). In the season two finale episode, "New York", it is revealed that she and Sam have begun secretly dating.

Emboldened by leading the team to the championship, Finn sets his eyes on a new prize: Quinn, who is in a serious relationship with football player and glee club member Sam Evans (Chord Overstreet). After setting up a kissing booth ostensibly to raise money for the glee club, Finn succeeds in kissing Quinn, and they make an assignation. Although Quinn ultimately decides to stay with Sam, he finds out about her cheating on him with Finn, and breaks up with her. Finn and Quinn reunite, campaign together for prom king and queen and go to junior prom together, but Finn is kicked out for fighting with a newly returned Jesse over Rachel, and prom king and queen are won by other students.

Karofsky is revealed to be a closeted homosexual early in that season, and is still closeted at the end of the season, though he has stopped being a bully, and has won the election for Junior Prom King. He transfers to another school for his senior year, but is outed there and after being bullied by his classmates he attempts suicide, though he is saved by his father. Karofsky was initially used as an ordinary jock bully, but Adler's acting impressed show co-creator Ryan Murphy; he expanded Karofsky's role in the show's second season by having him especially target gay glee club member Kurt Hummel (Chris Colfer), only to turn out to be gay himself, though closeted. That revelation sparked a wave of reaction from people who thought it was important for Glee to show "the confusion and the torture one person can put themselves through being closeted".
