The PDBbind database is a comprehensive collection of experimentally measured binding affinity data (Kd, Ki, and IC50) for the protein-ligand complexes deposited in the Protein Data Bank (PDB). It thus provides a link between energetic and structural information of protein-ligand complexes, which is of great value to various studies on molecular recognition occurred in biological systems.
All of these data are collected from >28,000 original references by the PDBbind team. They all have been double-checked to ensure that they match the complex structures in the Protein Data Bank. Moreover, a "refined set" and a "core set" are compiled as high-quality data sets of protein-ligand complexes for docking/scoring studies.

I-TASSER (Iterative Threading ASSEmbly Refinement) is a bioinformatics method for predicting three-dimensional structure model of protein molecules from amino acid sequences. It detects structure templates from the Protein Data Bank by a technique called fold recognition (or threading). Ingesting small amounts of apple seeds causes no ill effects, but consumption of extremely large doses can cause adverse reactions. It may take several hours before the poison takes effect, as cyanogenic glycosides must be hydrolyzed before the cyanide ion is released. The Berman Jewish Policy Archive (BJPA), housed at the Graduate School of Education at Stanford University is a centralized electronic database of Jewish communal policy research. PDBWiki was a wiki that functioned as a user-contributed database of protein structure annotations, listing all the protein structures available in the Protein Data Bank (PDB). It ran on the MediaWiki wiki application from 2007 to 2013. The website went offline in 2014 and there has not been any way to subsequently access the information that was contributed. PDBWiki contained details of more than 50,000 protein structures and over 50 'user-contributed' annotations, making it a significant resource for the structural biology community.
SymR is an antisense RNA meaning its secondary structure has characteristic stem-and-loop elements as well as unpaired regions flanking the structure. The predicted secondary structure of SymR showcases a loop containing the nucleotide sequence CCAG. This characteristic loop is shared with the lstR-1 and OhsC RNA proteins and is predicted to be a binding site for other proteins. Currently, there are no known files on the RCSB protein data bank or SWISS-MODEL repository that indicate a predicted tertiary structure of SymR.
Finding related conformations in the Protein Data Bank (PDB) is essential in many areas of bioinformatics. To assist this task, a search engine that uses a compact database to quickly identify protein segments obeying a set of primary, secondary and tertiary structure constraints was designed. The database contains information such as amino acid sequence, secondary structure, disulfide bonds, hydrogen bonds, and atoms in contact as calculated from all protein structures in the PDB. The search engine parses the database and returns hits that match the queried parameters.
The Small Molecule Interaction Database is a database containing protein domain-small molecule interactions. It uses a domain-based approach to identify domain families, found in the Conserved Domain Database (CDD), which interact with a query small molecule. The CDD from NCBI amalgamates data from several different sources; Protein FAMilies (PFAM), Simple Modular Architecture Research Tool (SMART), Cluster of Orthologous Genes (COGs), and NCBI’s own curated sequences. The data in SMID is derived from the Protein Data Bank (PDB), a database of known protein crystal structures.

Sequerome is compatible with essentially all Java-enabled, graphical browsers but is better accessed using Internet Explorer and can be run on most operating systems equipped with a Java Virtual Machine (JVM) and Jakarta Tomcat server. Jmol supports a wide range of chemical file formats, including Protein Data Bank (pdb), Crystallographic Information File (cif), MDL Molfile (mol), and Chemical Markup Language (CML). Garman studied physics at Durham University and then moved to the Linacre College, Oxford for a doctorate in nuclear physics supervised by Kenneth Allen which she completed in 1980. She switched to biophysics in 1987. Since then, she has co-authored more than 80 Protein Data Bank entries and contributed to techniques for macromolecular structure determination. In particular, Garman has been amongst the pioneers of cryoprotection of macromolecular crystals and has made major contributions to the study of the damage that X-rays induce in macromolecular crystals.

Lipscomb's later research focused on the atomic structure of proteins, particularly how enzymes work. His group used x-ray diffraction to solve the three-dimensional structure of these proteins to atomic resolution, and then to analyze the atomic detail of how the molecules work. Michael G. Rossmann (30 July 1930 – 14 May 2019) was a German-American physicist, microbiologist, and Hanley Distinguished Professor of Biological Sciences at Purdue University who led a team of researchers to be the first to map the structure of a human common cold virus to an atomic level. He also discovered the Rossmann fold protein motif. His most well recognised contribution to structural biology is the development of a phasing technique named molecular replacement, which has led to about three quarters of depositions in the Protein Data Bank.

Only authorized users (e.g. hospitals and state licensing boards considering a physician's application for hospital privileges or a state medical license) are permitted by statute to "query" this information in the NPDB.
The Video Data Bank collection includes video produced from 1968 to the present. The early video art represented includes many titles from the Castelli-Sonnabend collection, the first and most prominent collection of video art assembled in the United States, produced between 1968 and 1980. These works represent examples of the first experiments in video art and include conceptual and feminist performances recorded on video, experiments with the video signal, and 'guerilla' documentaries representing a counter-cultural view of the historical events of the 1960s. WHAT IF provides a flexible environment to display, manipulate, and analyze small molecules, proteins, nucleic acids, and their interactions. One notable use was detecting many millions of errors (often small, but sometimes catastrophic) in Protein Data Bank (PDB) files. WHAT IF also provides an environment for: homology modeling of protein tertiary structures and quaternary structures; validating protein structures, notably those deposited in the PDB; correcting protein structures; visualising macromolecules and their interaction partners (for example, lipids, drugs, ions, and water), and manipulating macromolecules interactively. WHAT IF is compatible with several other bioinformatics software packages, including YASARA and Jmol.

However, structures of many membrane-associated proteins are not included in the database if their spatial arrangement in membrane can not be computationally predicted from the three-dimensional structure. This is the case when all membrane-anchoring parts of the proteins (amphiphilic alpha helices, exposed nonpolar residues, or lipidated amino acid residues) are missing in the experimental structures. The database also does not include lower resolution structures with only main chain atoms provided by the Protein Data Bank. The calculated spatial arrangements of the lower resolution protein structures in the lipid bilayer can be found in other resources, such as PDBTM.

The International Nucleotide Sequence Database Collaboration (INSDC) consists of a joint effort to collect and disseminate databases containing DNA and RNA sequences. It involves the following computerized databases: DNA Data Bank of Japan (Japan), GenBank (USA) and the European Nucleotide Archive (UK). New and updated data on nucleotide sequences contributed by research teams to each of the three databases are synchronized on a daily basis through continuous interaction between the staff at each the collaborating organizations. The DDBJ/EMBL/GenBank synchronization is maintained according to a number of guidelines which are produced and published by an International Advisory Board.

CBOL promotes DNA barcoding through workshops, working groups, international conferences, outreach meetings to developing countries, planning meetings for barcoding projects, and production of outreach material to raise awareness of barcoding. For some time, the significance of halogen bonding to biological macromolecular structure was overlooked. Based on single-crystal structures in the protein data bank (PDB) (July 2004 version), a study by Auffinger and others on single crystals structures with 3 Å resolution or better entered into the PDB revealed that over 100 halogen bonds were found in six halogenated-based nucleic acid structures and sixty-six protein-substrate complexes for halogen-oxygen interactions. Although not as frequent as halogen-oxygen interactions, halogen-nitrogen and halogen-sulfur contacts were identified as well. These scientific findings provide a unique basis for elucidating the role of halogen bonding in biological systems.
Advances in electron detector technology, particularly DDE (Direct Electron Detectors) as well as more powerful software imaging algorithms have allowed for the determination of macromolecular structures at near-atomic resolution. Imaged macromolecules include viruses, ribosomes, mitochondria, ion channels, and enzyme complexes. Starting in 2018, cryo-EM could applied to structures as small as hemoglobin (64 kDa) and with resolutions up to 1.8 Å. In 2019, cryo-EM structures represented 2.5% of structures deposited in the Protein Data Bank,, and this number continues to grow. An application of cryo-EM is cryo-electron tomography (cryo-ET), where a 3D reconstruction of the sample is created from tilted 2D images.
Initiated by JFI, the Data Bank of human rights violators identifies perpetrators and collects evidence about their roles in gross human rights abuses. The specific aim of the program is to transform, redress and fight impunity in the Iranian legal systems where the judiciary is complicit with governmental transgression. Documenting organizations and individuals in violations of human rights is a JFI project which seeks to name and shame government officials who have been engaged in severe human rights violations. Through media coverage, direct sanctions and legal measures; JFI campaigns to shine the international spotlight on human rights violations of Islamic Republic of Iran officials.
With colleagues, Berman redesigned the data management system, added new user tools, and made the database searchable. Since 2003, the PDB archive has been managed by the worldwide Protein Data Bank (wwPDB), a partnership founded by Berman that consists of organizations that act as deposition, data processing and distribution centers for PDB data – the RCSB, the PDBe in Europe, and the PDBj in Japan. These files keep track of the most important technical features subject to eventual mutation or damage as well as characteristic elements of the documents. The surveys, which are useful for research and can set aside specific documents, are carried out systematically on the collections in the Contemporary Archives and make up a data bank full of information about particular written materials and documented mediations from the 20th century. Another data base has been organized for the gathering of works of art (drawings, prints, paintings, and sculpture) in the collections of the Contemporary Archives. By May 2004 there were 1,616 files for as many pieces in the collection.
Most systems halt the CPU during the steal, essentially making it a form of DMA by another name. For example, a system with separate instruction and data memory banks can allow external devices one memory access to the data bank while the CPU was fetching an instruction from the instruction bank if both accesses are initiated simultaneously. CALPHAD had a slow start in the 60s but sophisticated thermodynamic data bank systems started to appear in the 80s and today there are several commercial products on the market, e.g. FactSage, MTDATA, PANDAT, MatCalc, JMatPro, and Thermo-Calc as well as open-sources codes such as OpenCalphad, PyCalphad, and ESPEI (see "External links" below). Daved H. Fremont (born January 13, 1964) is a professor at the Washington University School of Medicine in St. Louis with dual appointments in the Departments of Pathology and Immunology/Biochemistry and Molecular Biophysics. He is currently director of the Computational and Molecular Biophysics Program. Fremont is also a principal investigator in the Center for Structural Genomics of Infectious Disease and his laboratory has deposited structures of proteins from several major human pathogens to the protein data bank (PDB). In 1993, Fremont received his Ph.D. in chemistry working in Ian Wilson’s laboratory at The Scripps Research Institute while a student at the University of California, San Diego.
In most ISRs, the accumulator and/or index registers must be preserved to assure transparency and later restored as the final steps prior to executing . In the case of the 65C816/65C802, consideration must be given to whether it is being operated in emulation or native mode at the time of the interrupt. If the latter, it may also be necessary to preserve the data bank () and direct (zero) page () registers to guarantee transparency. Also, a 65C816 native mode operating system may well use a different stack location than the application software, which means the ISR would have to preserve and subsequently restore the stack pointer ().
Louis Hock (born 1948) is an American artist and independent filmmaker who works in film, video, installation and interventions in public space. His work has been exhibited both internationally and nationally including most notably at the Whitney Museum of American Art, the Museum of Modern Art in New York, the Museum of Contemporary Art, Los Angeles, the San Francisco Museum of Art, and the Getty Museum in Los Angeles as part of Pacific Standard Time: Art in L.A., 1945-1980. Several of his films are in the collection of Video Data Bank. Louis Hock currently holds the title of Professor Emeritus at University of California - San Diego.
The goal was to utilize existing trauma infrastructures to measure and continually improve the quality of trauma care. This was done by accessing each hospital's registry database using the National Trauma Data Standard (NTDS) from the National Trauma Data Bank (NTDB), resulting in the creation of the Trauma Quality Improvement Program (TQIP) by the American College of Surgeons (ACS). TQIP was preceded by surgical indicators that included the Optimal Resources for the Care of the Injured reference document, published by the ACS Committee on Trauma in 1979. The document created a framework for the trauma center verification review process with a systems approach to trauma care.

Jennett set up a prospective computerised data bank to collect the features and outcome of head injuries. Data was compiled from Glasgow, the United States, and the Netherlands over a long period and led to a series of papers in the 1970s, the introduction of the near universally adopted Glasgow Coma Scale (GCS) with Graham Teasdale, and the Glasgow Outcome Scale with Bond. In 1972 working with Dr Plum of America, Jennett published The Persistent Vegetative State – defining a condition and coining a phrase which remains in widespread use today. His work with the Glasgow-based Neuropathologists Adams and Graham significantly reduced mortality and disability.

EVA was a continuously running benchmark project for assessing the quality and value of protein structure prediction and secondary structure prediction methods. Methods for predicting both secondary structure and tertiary structure - including homology modeling, protein threading, and contact order prediction - were compared to results from each week's newly solved protein structures deposited in the Protein Data Bank. The project aimed to determine the prediction accuracy that would be expected for non-expert users of common, publicly available prediction webservers; this is similar to the related LiveBench project and stands in contrast to the bi-yearly benchmark CASP, which aims to identify the maximum accuracy achievable by prediction experts.
LiveBench is a continuously running benchmark project for assessing the quality of protein structure prediction and secondary structure prediction methods. LiveBench focuses mainly on homology modeling and protein threading but also includes secondary structure prediction, comparing publicly available webserver output to newly deposited protein structures in the Protein Data Bank. Like the EVA project and unlike the related CASP and CAFASP experiments, LiveBench is intended to study the accuracy of predictions that would be obtained by non-expert users of publicly available prediction methods. A major advantage of LiveBench and EVA over CASP projects, which run once every two years, is their comparatively large data set.
Researchers attempting to solve a protein's structure start their study with little more than a protein sequence. Initial steps may include performing a PSI-BLAST or PatternHunter search to locate a similar sequences with a known structure in the Protein Data Bank (PDB). If there are highly similar sequences with known structures, there is a high probability that this protein's structure will be very similar to those known structures as well as functions. If there is no homology found, the researcher must perform either X-ray crystallography or nuclear magnetic resonance (NMR) spectroscopy, both of which require considerable time and resources to yield a structure.
The GPCRdb database is the main repository of curated data for G protein- coupled receptors (GPCRs). It integrates various web tools and diagrams for GPCR analysis and stores manual annotations of all GPCR crystal structures made available through the PDB (Protein Data Bank), has the largest collections of receptor mutants and reference sequence alignments. In 1982, Arthur M. Lesk and co-workers first enabled automatic generation of ribbon diagrams through a computational implementation that uses Protein Data Bank files as input.. This conceptually simple algorithm fit cubic polynomial B-spline curves to the peptide planes. Most modern graphics systems provide either B-splines or Hermite splines as a basic drawing primitive. One type of spline implementation passes through each Cα guide point, producing an exact but choppy curve. Both hand-drawn and most computer ribbons (such as those shown here) are smoothed over about four successive guide points (usually the peptide midpoint) to produce a more visually pleasing and understandable representation.
Olga Kennard, née Weisz (born 23 March 1924) is a British scientist specialising in crystallography, and founder of the Cambridge Crystallographic Data Centre. Her research focused on determining the structures of organic molecules, including the first three dimensional structure of adenosine triphosphate and particularly the different forms of DNA. Together with JD Bernal she believed in the value of collating scientific data in a central archive, this began the Cambridge Structural Database (CSD), collating crystal structures of mainly organic molecules. Kennard was also involved, at CSD, in the founding of the Protein Data Bank, and of the EMBL nucleotide sequence data library (later, European Nucleotide Archive).
When a new protein structure is solved by X-ray crystallography and deposited in the Protein Data Bank, its authors are requested to specify the "biological assembly" which would constitute the functional, biologically-relevant protein. However, errors, missing data and inaccurate annotations during the submission of the data, give rise to obscure structures and compromise the reliability of the database. The error rate in the case of faulty annotations alone has been reported to be upwards of 6.6% or approximately 15%, arguably a non-trivial size considering the number of deposited structures. The Lagos Plan of Action stated that the main problems confronting Africa in natural resource development included lack of information, lack of adequate capital, and excessive foreign dependence. The Plan states the strategies for natural resource development in the 1980s should assess natural resource endowment, integrate natural resource development, strengthen existing natural resources, and work in close integration with the international community. The Plan recommended that a Member States gain a thorough understanding of their existing natural resources, conduct research, and store collected data in a national data bank. The rational development and utilization of Member state's natural resources as well as conservation of natural resources was recommended.

Protein threading, also known as fold recognition, is a method of protein modeling which is used to model those proteins which have the same fold as proteins of known structures, but do not have homologous proteins with known structure. Raindance Foundation (RainDance Corporation) was founded in October 1969 by Frank Gillette, Paul Ryan, Michael Shamberg, Louis Jaffe, and Marco Vassi. In an effort to provide surgeons with the best scientific evidence available through evidence-based data, ACS works to improve the quality of surgical care through the ACS National Surgical Quality Improvement Program, National Cancer Data Base, National Trauma Data Bank, and Trauma Quality Improvement Program. The Cambridge Structural Database (CSD) is both a repository and a validated and curated resource for the three-dimensional structural data of molecules generally containing at least carbon and hydrogen, comprising a wide range of organic, metal-organic and organometallic molecules. The specific entries are complementary to the other crystallographic databases such as the Protein Data Bank (PDB), Inorganic Crystal Structure Database and International Centre for Diffraction Data. The data, typically obtained by X-ray crystallography and less frequently by electron diffraction or neutron diffraction, and submitted by crystallographers and chemists from around the world, are freely accessible (as deposited by authors) on the Internet via the CSD's parent organization's website (CCDC, Repository). The CSD is overseen by the not-for-profit incorporated company called the Cambridge Crystallographic Data Centre, CCDC.
